I have a pedalboard with in the right order:
Korg Pitchblack tuner
Cry Baby 535Q
EMMA discumbobulator
Keeley TS9
Wampler Ecstacy Drive
I use GeorgeL patch cables
I use a Pedal Snake cable for the guitar signal from the board to the amp, the 9V adapter power, Midi and a leslie on/off switch.
As expected there's a difference in sound when I run my guitar directly into amp from the sound when I use my board.
Hard to describe the difference. It seems there's a bit more dynamics in the (OD) sound and the character of the guitar is a bit more detailed. With the pedal board the sound is a bit less direct and maybe a bit less harsh. Probably a high cut.
What could I do to optimize my board setup?
Second question. I use a fairly high grade adapter to power the effects on the board and to power the Kleinulator. This seems to prduce a nasty hum. Strangely enough I think this wasn't the case before. I have my PC running in the same room as my amp. Could it be a net problem? RFI/EMI? Should I get a Furman? better power chord?

In my setup there's a difference in tone. As far as I know all my pedals are true bypass but still. How do you guys handle this?

1. question "What could I do to optimize my board setup?"
Try to plugin to your effects without your 'Cry Baby 535Q'. Wahs are notoriously known for loading your sound down, due to low input impedance of these units.
If your sound i brighter without the wah. You can
a) Install a true bypass switch in your wah pedal OR
b) use a line driving pedal in front of the wah. This could be any boss pedal. And since you don't have a compressor on your pedal board, yet, you could buy any boss compresser (the CS3 is nice) and 'high cut of tone' problem should be eliminated, wheater you use the Boss compressor (or similar) in 'on' or 'off' mode.
2. Hum question
I assume that you use the Kleinulator in the Overtone effects loop. And your pedals in front the the amp (instrument) input.
Use a seperate supply for your Kleinulator.
If this doesn't solve the humming, you probably have a ground loop on your pedal board. Use a 9v chord form your psu, without ground connetion. You can buy one in every music store. My T-REX junior supply has one included from the get go.
A furmann should not be necessary.
