If I two (2) 8 ohm 1x12 cabs.  Do I plug first cab into "Main" and second cab into "Extension" and set at 4 ohm??

What are pro's and or con's you have found with using 1x12 against 2 1x12's?

The jacks are wired in parallel, so it doesn't matter if you use the main or extra - even with only one cabinet.

And, yes, if you connect two 8 ohm cabinets to the amp, you should switch the impedance to 4 ohms.

What harm can be done to either the amp or the speaker if 8 ohms is selected instead of the 4 ohms?

If you select a higher impedance on the amp that what you have connected, you don't get efficient power out of the amp, and could damage your output transformer.  If anything, always match things up or worst case connect a speaker load that is higher than what your amp is set for, but never the other way around.  For the other question, the benefits of having 2 cabs over 1 is moving more air.  if you're in a bigger room it's great, if you're in a small space 1 should be ok.
