Any potential issues of screwing up a Aqua Puss or anything else if I add to my effects loop, which currently has Kleinulator, Dr Scientist Reverb and T-rex Replica??

No, just keep the send volume so low that you dont overdrive the effects units (easy to hear in clean mode) and you'll be fine.
